Of course atheism is inconsistent with the scientific method and it's why almost all top scientists are agnostic and not atheist. Richard Dawkins has admitted he's agnostic. On his scale of 1 to 7 with 1 being absolute belief and 7 being absolute disbelief he rates himself a 6.7 to 6.9 depending upon the day.
The reason is that science, and in general all forms of human inquiry, should not make assertions that are not supported by evidence. If one abandons that rule all forms of assertions can be equally valid. Also one can't prove a negative. One can't disprove God or Gods in the same way one can't disprove astrology or homeopathy, one has to give objective evidence to support them. Failing that, then one withholds assent.
